If she effectively changes her name she will, if living here, need to change all her other RI documents to reflect same. As you aren't considering moving any time soon I wouldn't bother as things may change anyway.
An example today would be if she was your sponsor for a Sosbud, her KTP would need to reflect her name and where she lived in Indonesia.
The only way to recover citizenship is to apply, just like any other foreigner, and that takes 7-10 years to get. Anyway, it is very difficult to travel together as a couple when having an Indonesian passport, especially USA and Canada where we go most years...requires lots of visas.
She will definitely keep her Indonesian passport and we can change the other documents if and when time comes(her brother seems to make things happen quickly I wonder why)
She hasn't had a problem getting visas before, last year UK was very quick and she has been to the States on a few occasions, i don't know if her uncle who was in the Indonesian embassy had helped.
So you sponsor your wife perhaps that's why she puts up with you?
