This was the reply I got from the agency:
Dear Mr. Pollitt,
Thank you very much for your prompt reply. We thank you very much for your interest in regards of our immigration service to assist for your future retirement visa for you and your wife.
We write you to confirm and give our 100% guarantee that you will have exactly the same visa for both of you.
For a married couple we need to have a marriage certificate to have your both visas issued by Jakarta immigration.

Frankly, I am amazed. I haven't seen anything along those lines on official Indonesian government websites, which just goes to show/prove that they are less than useless.
And here I was trying to come up with an alternative strategy for Maria, such as her getting new identity papers through her family contacts, etc.
It'd probably work fine, too.

I am awaiting a reply also from Bali IDE before I commit but I am hopeful. I have a Japanese friend in Makassar who also got a retirement visa but at a cost so I am still cautious.

If one is supposed to be 55 to get a retirement visa, what's all this stuff about 47 versus 48 for one's partner? For sure, I'm missing something big. And needless to say, more confused than ever.

It looks like they realise a wife can be younger but only by a certain amount. I do not think the problem is unsumountable but again two differing view points from 2 different agencies.
I will continue to research.

I wonder if the other option is you have the retirement visa, and they allow your wife a permanent resident kitas based on ikut suami?
